Investigating the geographical, phenotypic and genetic diversity of Sickleweed populations by bioclimatic parameters, morphological traits and SCoT molecular markers.

Sickleweed (Falcaria vulgaris) is important due to its nutritional value and medicinal effects on the human body. The 15 different Sickleweed populations were collected based on an unbalanced nest design with 10 replications and nine morphological traits were measured on them. The diversity was investigated with 15 primers of SCoT marker. The genetic diversity was investigated by ANOVA, cluster analysis and Bayesian statistical model based on morphological traits, bioclimatic and SCoT. Grouping the study areas based on bioclimatic parameters by UPGMA method showed that these areas were divided into two groups and were similar in terms of climatic similarities and bioclimatic information. The results of analysis of variance showed that there was a significant difference between populations at the level of one percent for the studied traits. The cluster analysis based traits by the UPGMA method divided these populations into two groups. The phenotypic diversity of these populations was largely consistent with the geographical diversity. The primers used for SCoT marker produced 137 polymorphic bands on the populations, The UPGMA cluster analysis with molecular data placed the studied populations into three groups and four subgroups. Grouping based on the Bayesian method placed the populations into nine groups, although the populations were not differentiated and were a mixture of all nine groups. High genetic diversity for the studied Sickleweed populations haveshowed valuable insights into the evolution of this plant and provides basic data for designing appropriate management practices for breeding Sickleweed populations.

In addition to genetic variation, epigenetic mechanisms such as DNA methylation might make important contributions to heritable phenotypic diversity in populations. However, it is often difficult to disentangle the contributions of genetic and epigenetic variation to phenotypic diversity. Here, we investigated global DNA methylation and mRNA expression of the methylation‐associated enzymes during embryonic development and in adult tissues of one natural isogenic lineage of mangrove rivulus fish, Kryptolebias marmoratus. Being the best‐known self‐fertilizing hermaphroditic vertebrate affords the opportunity to work with genetically identical individuals to examine, explicitly, the phenotypic effects of epigenetic variance. Using the LUminometric Methylation Assay (LUMA), we described variable global DNA methylation at CpG sites in adult tissues, which differed significantly between hermaphrodite ovotestes and male testes (79.6% and 87.2%, respectively). After fertilization, an immediate decrease in DNA methylation occurred to 15.8% in gastrula followed by re‐establishment to 70.0% by stage 26 (liver formation). Compared to zebrafish, at the same embryonic stages, this reprogramming event seems later, deeper, and longer. Furthermore, genes putatively encoding DNA methyltransferases (DNMTs), Ten‐Eleven Translocation (TET), and MeCP2 proteins showed specific regulation in adult gonad and brain, and also during early embryogenesis. Their conserved domains and expression profiles suggest that these proteins play important roles during reproduction and development. This study raises questions about mangrove rivulus’ peculiar reprogramming period in terms of epigenetic transmission and physiological adaptation of individuals to highly variable environments. In accordance with the general‐purpose genotype model, epigenetic mechanisms might allow for the expression of diverse phenotypes among genetically identical individuals. Such phenotypes might help to overcome environmental challenges, making the mangrove rivulus a valuable vertebrate model for ecological epigenetic studies. The mangrove rivulus, Kryptolebias marmoratus, is the best‐known self‐fertilizing hermaphroditic vertebrate that allows to work with genetically identical individuals to examine, explicitly, the phenotypic effects of epigenetic variance. The reprogramming event is later, more dramatic and longer than in other described vertebrates. High evolutionary conservation and expression patterns of DNMT, TET, and MeCP2 proteins in K. marmoratus suggest biological roles for each member in gametogenesis and development.

Phylogenetic study of the endemic species Oxytropis almaatensis (Fabaceae) based on nuclear ribosomal DNA ITS sequences

BackgroundOxytropis almaatensis Bajt. is a rare, narrow endemic species of the Trans-Ili Alatau mountains in Kazakhstan. Up to now, no studies regarding the taxonomy and variation of key morphological traits of O. almaatensis were undertaken. The purpose of this analysis was to evaluate phenotypic variation of O. almaatensis and assess the position of the species within the genus based on nucleotide sequences of the nuclear ribosomal DNA internal transcribed spacer (ITS) region.ResultsTwo populations of O. almaatensis were collected in neighboring gorges of the Trans-Ili Alatau Mountains. The ITS sequences from the samples of two populations of O. almaatensis were identical. The phylogenetic analysis indicated that O. almaatensis is within Oxytropis genetically close to O. glabra as these species formed a separate subclade. The phenotypic variation of populations was assessed using nine morphological traits and compared to descriptions of O. glabra. The range of variation for the traits between two populations was established. A clear morphological difference of O. almaatensis and O. glabra was found in peduncle length to leaf length ratio. This was in O. almaatensis 1.56, while in O. glabra, it was 1.0.ConclusionsThe study provides the first phenotypic description and phylogenetic placement of the rare endemic species O. almaatensis. The morphological traits in two O. almaatensis populations showed a high level of phenotypic variability. Although clearly different from O. glabra, the ITS phylogeny grouped these species in a subclade within the genus.

Phenotypic differentiation of the Solidago virgaurea complex along an elevational gradient: Insights from a common garden experiment and population genetics.

Plant species distributed along wide elevational or latitudinal gradients show phenotypic variation due to their heterogeneous habitats. This study investigated whether phenotypic variation in populations of the Solidago virgaurea complex along an elevational gradient is caused by genetic differentiation. A common garden experiment was based on seeds collected from nine populations of the S. virgaurea complex growing at elevations from 1,597 m to 2,779 m a.s.l. on Mt. Norikura in central Japan. Population genetic analyses with microsatellite markers were used to infer the genetic structure and levels of gene flow between populations. Leaf mass per area was lower, while leaf nitrogen and chlorophyll concentrations were greater for higher elevations at which seeds were originally collected. For reproductive traits, plants derived from higher elevations had larger flower heads on shorter stems and flowering started earlier. These elevational changes in morphology were consistent with the clines in the field, indicating that phenotypic variation along the elevational gradient would have been caused by genetic differentiation. However, population genetic analysis using 16 microsatellite loci suggested an extremely low level of genetic differentiation of neutral genes among the nine populations. Analysis of molecular variance also indicated that most genetic variation was partitioned into individuals within a population, and the genetic differentiation among the populations was not significant. This study suggests that genome regions responsible for adaptive traits may differ among the populations despite the existence of gene flow and that phenotypic variation of the S. virgaurea complex along the elevational gradient is maintained by strong selection pressure.

Habitat Fragmentation Differentially Affects Genetic Variation, Phenotypic Plasticity and Survival in Populations of a Gypsum Endemic.

Habitat fragmentation, i.e., fragment size and isolation, can differentially alter patterns of neutral and quantitative genetic variation, fitness and phenotypic plasticity of plant populations, but their effects have rarely been tested simultaneously. We assessed the combined effects of size and connectivity on these aspects of genetic and phenotypic variation in populations of Centaurea hyssopifolia, a narrow endemic gypsophile that previously showed performance differences associated with fragmentation. We grew 111 maternal families sampled from 10 populations that differed in their fragment size and connectivity in a common garden, and characterized quantitative genetic variation, phenotypic plasticity to drought for key functional traits, and plant survival, as a measure of population fitness. We also assessed neutral genetic variation within and among populations using eight microsatellite markers. Although C. hyssopifolia is a narrow endemic gypsophile, we found substantial neutral genetic variation and quantitative variation for key functional traits. The partition of genetic variance indicated that a higher proportion of variation was found within populations, which is also consistent with low population differentiation in molecular markers, functional traits and their plasticity. This, combined with the generally small effect of habitat fragmentation suggests that gene flow among populations is not restricted, despite large differences in fragment size and isolation. Importantly, population’s similarities in genetic variation and plasticity did not reflect the lower survival observed in isolated populations. Overall, our results indicate that, although the species consists of genetically variable populations able to express functional plasticity, such aspects of adaptive potential may not always reflect populations’ survival. Given the differential effects of habitat connectivity on functional traits, genetic variation and fitness, our study highlights the need to shift the focus of fragmentation studies to the mechanisms that regulate connectivity effects, and call for caution on the use of genetic variation and plasticity to forecast population performance.

High intraspecific phenotypic variation, but little evidence for local adaptation in Geum reptans populations in the Central Swiss Alps

The Alpine landscape is characterized by high spatiotemporal heterogeneity in environmental variables, such as climate and soil characteristics. This may lead to divergent selection pressures across plant populations and to local adaptation. Geum reptans, a widespread high-alpine clonal herb, has been the subject of several studies investigating phenotypic variation in populations across the Swiss Alps, yet so far, there is only little knowledge about local adaptation in this species from reciprocal transplantations across original field sites. Here, we reciprocally transplanted three populations of Geum reptans in the Central Swiss Alps, growing at close or far geographical distance from each other, and compared growth- and reproduction-related traits to investigate patterns of local adaptation. We further measured leaf morphological traits to assess potential selection at field sites, and quantified the relative importance of genetic vs. environmental variation (i.e., phenotypic plasticity) for all traits. Additionally, among and within population genetic differentiation was analyzed using microsatellite markers. Molecular diversity was high within populations, and molecular differentiation increased with geographic distance among populations, suggesting that gene flow is maintained at close range, but decreased with distance. Although extensive phenotypic variation was found across site × population transplant combinations, our study revealed little evidence for local adaptation in G. reptans populations. Plant traits also showed strong plasticity, as revealed by pronounced site effects, yet no direct linear selection was detected on leaf trait values within field sites. We suggest that the glacier forelands studied here, which are representative of the habitat of large G. reptans populations, are too similar in environmental conditions to lead to among population intraspecific differentiation in line with local adaptation. As G. reptans showed a great capacity to respond plastically to environmental conditions, we cautiously advocate that the evolution of phenotypic plasticity might have prevailed over genetic differentiation for the adaptation to the relatively narrow niche of this species.

Can a Network Approach Resolve How Adaptive vs Nonadaptive Plasticity Impacts Evolutionary Trajectories?

Theoretical and empirical work has described a range of scenarios in which plasticity may shape adaptation to a novel environment. For example, recent studies have implicated a role for both adaptive and non-adaptive plasticity in facilitating adaptive evolution, yet we lack a broad mechanistic framework to predict under what conditions each scenario is likely to dominate evolutionary processes. We propose that such a framework requires understanding how transcriptional, protein, and developmental networks change in response to different rearing environments across evolutionary time scales. Our central argument is that these hierarchical networks generate and maintain phenotypic variation in populations, both by buffering organisms from developmental noise and mutational inputs and by exhibiting flexible responses to environmental cues. These network properties in turn lead to predictions about how plasticity should influence adaptive evolution. Because buffering mechanisms allow the build-up of cryptic genetic variation (i.e., genetic variation without phenotypic consequences), the initial response of individuals colonizing novel environments should be a release of genetic and phenotypic variation that selection acts upon; some of which is adaptive and some of which is not. Thus, in the early stages of adaptation, strong selection against maladaptive phenotypes should result in rapid evolution acting on standing cryptic variation. However, over longer time scales, evolutionary change should largely be compensatory, to rebuild robust developmental processes and promote integrated phenotypes. We argue that considering how hierarchical networks respond over developmental and evolutionary time encompasses a more mechanistic understanding of the genotype-phenotype map, and will result in a more predictive framework for understanding the role of plasticity in adaptive evolution.

Morphological, ecological and behavioural differentiation of sympatric profundal and pelagic Arctic charr (Salvelinus alpinus) in Loch Dughaill Scotland

Phenotypic variation in populations of fishes that inhabit postglacial lakes is often associated with trophic specialisations. A common sympatric foraging divergence seen in Arctic charr is into either plankton or littoral-zoobenthos feeding specialisms. In this study, we report a sympatric polymorphic Arctic charr population which is not centred on this divergence but instead manifests as a plankton (pelagic)—profundal zoobenthos foraging specialisms. The head shape of profundal fish was round and robust, the body thick set and pectoral fins long and wide. In contrast, the head of pelagic fish was pointed and slender, the body fusiform in shape and with short, narrow pectoral fins. There was no difference between profundal and pelagic fish in gill raker number. Body lipid content was significantly higher in pelagic fish as were the number or Diphyllobothrium cysts. The carbon isotope ratio was more heavily depleted in profundal fish. There was no dietary overlap in the prey items recovered from stomach contents of profundal and pelagic fish. We suggest the proximate driver behind the sympatric divergence was the successful exploitation of the profundal zone. The consequences of this have led to the development of adaptations in morphology and behaviour to support and maintain this divergence.

Recent Selection Changes in Human Genes under Long-Term Balancing Selection.

Balancing selection is an important evolutionary force that maintains genetic and phenotypic diversity in populations. Most studies in humans have focused on long-standing balancing selection, which persists over long periods of time and is generally shared across populations. But balanced polymorphisms can also promote fast adaptation, especially when the environment changes. To better understand the role of previously balanced alleles in novel adaptations, we analyzed in detail four loci as case examples of this mechanism. These loci show hallmark signatures of long-term balancing selection in African populations, but not in Eurasian populations. The disparity between populations is due to changes in allele frequencies, with intermediate frequency alleles in Africans (likely due to balancing selection) segregating instead at low- or high-derived allele frequency in Eurasia. We explicitly tested the support for different evolutionary models with an approximate Bayesian computation approach and show that the patterns in PKDREJ, SDR39U1, and ZNF473 are best explained by recent changes in selective pressure in certain populations. Specifically, we infer that alleles previously under long-term balancing selection, or alleles linked to them, were recently targeted by positive selection in Eurasian populations. Balancing selection thus likely served as a source of functional alleles that mediated subsequent adaptations to novel environments.

Long-Term Balancing Selection in LAD1 Maintains a Missense Trans-Species Polymorphism in Humans, Chimpanzees, and Bonobos.

Balancing selection maintains advantageous genetic and phenotypic diversity in populations. When selection acts for long evolutionary periods selected polymorphisms may survive species splits and segregate in present-day populations of different species. Here, we investigate the role of long-term balancing selection in the evolution of protein-coding sequences in the Homo-Pan clade. We sequenced the exome of 20 humans, 20 chimpanzees, and 20 bonobos and detected eight coding trans-species polymorphisms (trSNPs) that are shared among the three species and have segregated for approximately 14 My of independent evolution. Although the majority of these trSNPs were found in three genes of the major histocompatibility locus cluster, we also uncovered one coding trSNP (rs12088790) in the gene LAD1. All these trSNPs show clustering of sequences by allele rather than by species and also exhibit other signatures of long-term balancing selection, such as segregating at intermediate frequency and lying in a locus with high genetic diversity. Here, we focus on the trSNP in LAD1, a gene that encodes for Ladinin-1, a collagenous anchoring filament protein of basement membrane that is responsible for maintaining cohesion at the dermal-epidermal junction; the gene is also an autoantigen responsible for linear IgA disease. This trSNP results in a missense change (Leucine257Proline) and, besides altering the protein sequence, is associated with changes in gene expression of LAD1.

Looking for adaptive footprints in the HSP90AA1 ovine gene

BackgroundClimatic factors play an important role in determining species distributions and phenotypic variation of populations over geographic space. Since domestic sheep is managed under low intensive systems animals could have retained some genome adaptive footprints. The gene encoding the Hsp90α has been extensively studied in sheep and some polymorphisms located at its promoter have been associates with differences in the transcription rate of the gene depending on climatic conditions. In this work the relationships among the distribution and frequencies of 11 polymorphisms of the ovine HSP90AA1 gene promoter in 31 sheep breeds and the climatic and geographic variables prevailing in their regions of origin have been studied. Also the promoter sequence has been characterized in 9 species of the Caprinae subfamily.ResultsCorrelations among several climatic variables and allele frequencies of the polymorphisms of the HSP90AA1 gene promoter linked with differences in the transcription activity of the gene under heat stress conditions have been assessed. A group of breeds reared in semi dry climates have high frequencies of the insertion allele of the g.667-668insC associated with the heat stress response. Other group of breeds native to semi arid conditions showed very low frequencies of this same allele. However, in some cases, this previous correlation has not been achieved, revealing the high levels of gene flow among populations occurred following domestication. The Bayesian Test of Beaumont and Balding identified two outlier loci, the g.522A > G and g.703_704del(2)A candidates to balancing and directional selection, respectively. Polymorphisms detected in O. aries are also present in several species of the Caprinae subfamily being C. hircus, O. musimon and O. moschatus those sharing the highest number of them with O. aries.ConclusionsDespite domestication, sheep breeds showed some genetic footprints related to climatic variables. Adaptation of breeds to heat climates can suppose a selective advantage to cope with global warming caused by climatic change. Polymorphisms of the HSP90AA1 gene detected in the Ovis aries species are also present in wild species from the Caprinae subfamily, indicating a great antiquity of these mutations and its importance in the adaptation of species to past climatic conditions existing in its native environments.Electronic supplementary materialThe online version of this article (doi:10.1186/s12862-015-0280-x) contains supplementary material, which is available to authorized users.

Phenotypic variation in populations of <I>Solanum rostratum</I> in different distribution areas in China

Aims The invasive alien plant Solanum rostratum has different phenotypes in different distribution areas in China. Our objectives were to determine the reason for the phenotype variation and to find typical traits of the phenotype variation. Methods Seeds of S. rostratum collected from nine areas of distribution in China were sowed in a common gar- den. We investigated 10 phenotypic traits and used one-way ANOVA, principal component analysis, UPGMA cluster analysis and correlation analysis to analyze results. Important findings Inter-population variation was significant in all morphological characters (p < 0.01), indi- cating that the phenotypic variation had a genetic foundation. The coefficient of variation of reproductive organs (CV = 18.2%) was higher than that of vegetative organs (CV = 9%). Analysis of CV and the principal component analysis of phenotypic traits both indicated that the traits of radius, corolla diameter, internode space and plant height were the main factors accounting for the phenotypic variations. According to UPGMA cluster analysis, the nine populations could be divided into three groups. These cluster results were not due to geographic distances.

Environmental effects on molecular and phenotypic variation in populations of Eruca sativa across a steep climatic gradient.

In Israel Eruca sativa has a geographically narrow distribution across a steep climatic gradient that ranges from mesic Mediterranean to hot desert environments. These conditions offer an opportunity to study the influence of the environment on intraspecific genetic variation. For this, we combined an analysis of neutral genetic markers with a phenotypic evaluation in common-garden experiments, and environmental characterization of populations that included climatic and edaphic parameters, as well as geographic distribution. A Bayesian clustering of individuals from nine representative populations based on amplified fragment length polymorphism (AFLP) divided the populations into a southern and a northern geographic cluster, with one admixed population at the geographic border between them. Linear mixed models, with cluster added as a grouping factor, revealed no clear effects of environment or geography on genetic distances, but this may be due to a strong association of geography and environment with genetic clusters. However, environmental factors accounted for part of the phenotypic variation observed in the common-garden experiments. In addition, candidate loci for selection were identified by association with environmental parameters and by two outlier methods. One locus, identified by all three methods, also showed an association with trichome density and herbivore damage, in net-house and field experiments, respectively. Accordingly, we propose that because trichomes are directly linked to defense against both herbivores and excess radiation, they could potentially be related to adaptive variation in these populations. These results demonstrate the value of combining environmental and phenotypic data with a detailed genetic survey when studying adaptation in plant populations.This article describes the use of several types of data to estimate the influence of the environment on intraspecific genetic variation in populations originating from a steep climatic gradient. In addition to molecular marker data, we made use of phenotypic evaluation from common garden experiments, and a broad GIS based environmental data with edaphic information gathered in the field. This study, among others, lead to the identification of an outlier locus with an association to trichome formation and herbivore defense, and its ecological adaptive value is discussed.

Historic data analysis reveals ambient temperature as a source of phenotypic variation in populations of the land snailTheba pisana

Pulmonate land snails are often polymorphic in their shell coloration pattern. To quantify the contribution of environmental parameters to the nondirectional change in phenotypic variation, we used a historic dataset on Theba pisana morph frequencies and climate data for statistical modelling. We found significant correlations of the degree of phenotypic diversity between juveniles and corresponding adult individuals within the same and the subsequent generation. Among climate parameters, the phenotypic diversity of adults correlated significantly and positively with the mean and maximum ambient temperatures in the winter and spring only. There was no correlation between high or low temperatures and the frequency of distinct morphs. Akaike's information criterion-based model selection revealed the particular importance of only parental phenotypic diversity for next generation juvenile phenotypic diversity. By contrast, phenotypic diversity of the juveniles of the preceding year and the mean temperatures in winter and spring were important for the phenotypic diversity of adult snails. Approximately two-thirds of the explicable variation in phenotypic diversity of adults was explained by inheritance and approximately one-third was expained by ambient temperature. The present study shows that genetics and temperature interact to generate nondirectional changes in phenotypic variation within populations, which also can be reflected by changes in the phenotype of individuals

SGNS2: a compartmentalized stochastic chemical kinetics simulator for dynamic cell populations

Cell growth and division affect the kinetics of internal cellular processes and the phenotype diversity of cell populations. Since the effects are complex, e.g. different cellular components are partitioned differently in cell division, to account for them in silico, one needs to simulate these processes in great detail. We present SGNS2, a simulator of chemical reaction systems according to the Stochastic Simulation Algorithm with multi-delayed reactions within hierarchical, interlinked compartments which can be created, destroyed and divided at runtime. In division, molecules are randomly segregated into the daughter cells following a specified distribution corresponding to one of several partitioning schemes, applicable on a per-molecule-type basis. We exemplify its use with six models including a stochastic model of the disposal mechanism of unwanted protein aggregates in Escherichia coli, a model of phenotypic diversity in populations with different levels of synchrony, a model of a bacteriophage's infection of a cell population and a model of prokaryotic gene expression at the nucleotide and codon levels. The objective of the present study was to examine phenotypic diversity in populations of Rodgersia sambucifolia and related species,thereby providing important information to assist in the effective protection and sustainable utilization of these germplasm resources.Nested ANOVA and cluster analysis were used to elucidate phenotypic diversity,based on 16 traits,in 150 plants from 15 populations of R.sambucifolia and three related species(including varieties) in Yunnan Province,China.The average within-species coefficient of variation was greater than 20%.Rodgersia sambucifolia var.estrigosa possessed the largest coefficient of variation,followed successively by R.sambucifolia,R.aesculifolia,and R.pinnata.There was great variation in phenotypic traits within populations.The largest within-population variation coefficients( 50%) were those for dry weight of aerial plant parts,the number of rhizomes per plant,and hair on the adaxial leaflet surface(100%),while that for color of flocculence on the abaxial leaflet surface was 0.These traits could thus be used to distinguish R.sambucifolia and its related species.For the four species,phenotypic variation coefficients were higher within than between populations,with most observed variation derived from within-population variability.Species phenotypic diversity indexes were relatively high,with those for rhizome diameter the highest,and those for adaxial leaflet surface hair and color of flocculence on the abaxial leaflet surface the lowest.The overall mean phenotypic diversity index was 1.39,ranging from a high of 1.44 in R.sambucifolia to 1.23 in R.pinnata.In addition,cluster analysis showed that the 15 populations of R.sambucifolia and related species could be divided into four categories.The results obtained here suggest that: 1) sampling more individuals within a single population,rather than collecting a few individuals from many different populations,is the best strategy for genetic improvement of R.sambucifolia germplasm resources;2) more attention should be focused on choosing superior individuals during the process of genetic improvement;and 3) population integrity is the key determining factor for protection of germplasm resources of R.sambucifolia and related species.

Contrasting patterns of morphological and physiological differentiation across insular environments: phenotypic variation and heritability of light-related traits in Olea europaea

Phenotypic variation of traits can reflect the ability of plants to adjust to particular environments, but how much of this variation is heritable is not frequently analyzed in natural populations. In the present paper, we investigated the patterns of phenotypic expression in light-related leaf traits of Olea europaea subsp. guanchica, a woody sclerophyllous species endemic to the Canary Islands. We explored phenotypic differentiation and heritable variation across several island populations differing in light environment. A suite of morpho-functional (leaf size, SLA and leaf angle) and physiological (pigment pools: Chl a/b ratio, xantophyll cycle and β-carotene) traits was measured in six populations on three islands. In addition, we estimated heritabilities for these traits following Ritland's method. Variation in morpho-functional, but not in physiological, traits was observed across the islands and was significantly related to the amount of diffuse light experienced by each population. In addition, significant heritabilities were found for morpho-functional traits, whereas expression of similar phenotypes among populations was accompanied by a lack of heritable variation in physiological traits. Most recently established populations did not exhibit lower heritabilities in quantitative traits than older populations, and apparently displayed congruent phenotypes under the local conditions. Our results strongly support the idea that different types of traits show contrasted levels of genetic and phenotypic variation in populations experiencing marked environmental differences.

Genotypic and phenotypic diversity in populations of plant-probiotic Pseudomonas spp. colonizing roots

Several soil microorganisms colonizing roots are known to naturally promote the health of plants by controlling a range of plant pathogens, including bacteria, fungi, and nematodes. The use of theses antagonistic microorganisms, recently named plant-probiotics, to control plant-pathogenic fungi is receiving increasing attention, as they may represent a sustainable alternative to chemical pesticides. Many years of research on plant-probiotic microorganisms (PPM) have indicated that fluorescent pseudomonads producing antimicrobial compounds are largely involved in the suppression of the most widespread soilborne pathogens. Phenotype and genotype analysis of plant-probiotic fluorescent pseudomonads (PFP) have shown considerable genetic variation among these types of strains. Such variability plays an important role in the rhizosphere competence and the biocontrol ability of PFP strains. Understanding the mechanisms by which genotypic and phenotypic diversity occurs in natural populations of PFP could be exploited to choose those agricultural practices which best exploit the indigenous PFP populations, or to isolate new plant-probiotic strains for using them as inoculants. A number of different methods have been used to study diversity within PFP populations. Because different resolutions of the existing microbial diversity can be revealed depending on the approach used, this review first describes the most important methods used for the assessment of fluorescent Pseudomonas diversity. Then, we focus on recent data relating how differences in genotypic and phenotypic diversity within PFP communities can be attributed to geographic location, climate, soil type, soil management regime, and interactions with other soil microorganisms and host plants. It becomes evident that plant-related parameters exert the strongest influence on the genotypic and phenotypic variations in PFP populations.
